Products not being filtered correctly or showing at all.

I have installed Ajax Product Filter and set up attributes. However the filter is not showing the products that have each attribute. No products at all are showing for each size. In some cases incorrect products are being shown with colour filter. Have I done something wrong? What do I need to do to resolve this problem?
