I have a similar setup as described in this topic with WP 3 with MultiSite enabled.

I get errors about W3 Total Cache not being able to write to .htaccess, even though all permissions are given:

Browser Cache feature is not operational. Your .htaccess rules could not be modified. Please verify /home/[full WP Path]/.htaccess has the following rules: [...]

    I also get:

The required directives for fancy permalinks could not be detected, please confirm they are available: [...]

    Frustrating!

When using multi-site W3TC cannot automatically update your .htaccess file for numerous reasons, so the errors are there so you can update your .htaccess file manually.

And when It's edited manually? Will it still be enabled? I've added it manually, and it still says that error message. And do you know a solution for the 'fancy permalinks'?

You'll probably need to submit a bug submission form from the support tab of the plugin.
