Sorry to hear of the problem you are having.
Are you using “On specific URL” pop up condition to display it on the home page of your site?
Could you please share the URL of you site and screenshot of the pop up settings so that i can troubleshoot it?
For screenshots, you can simply provide a link to an image through Google Drive, Dropbox, screencast.com, http://imgur.com/ or other image service. 🙂
Also please try temporary removing all pop conditions.

I have also had issues with a slider plug in and the author of that has identified a javascript error in your Pop Up plug In. Now your Plug In has been deactivated, the slider works perfectly.
I am trying to implement your pop-up on our Home page.

When activating a pop-up banner I also get the message, ‘Connection timed out after 5000 milliseconds’.

I have tested on my test using latest version of WordPress pop up plugin but didn’t get any javascript error message and the plugin worked fine without any issue.
Could you please try deleting and reinstalling fresh version of WordPress pop up plugin?
This can also be due to plugin/theme conflict.
To find find out plugin/theme conflict you can just try on your development site using default WordPress theme like Twenty Thirteen and deactivating all other plugins as displayed in the following flowchart to know which theme/plugin is conflicting if any.
