do not use navigation plugin
BTW – That file=…. url is a bot trying to hack your site. They hit all sites and are stupid. My site gets hit hundreds of times a day.
Super Cache shouldn’t be storing that page as a supercache file however, can you give the development version on this page a go?

1: clear cache /
2 attack ?file=../../../../../../proc/self/environ_ /
3: cache page created incorrectly (?file=../../../../../../proc/self/environ_)
Can you try the dev version? And check the “Don’t cache pages with GET parameters” checkbox. After you’ve cleared the cache hopefully you won’t see those again.
