Same issue. Thanks for your notice! Before reading your post, I don’t have any idea why the WP-Markdown plugin cannot work. To use Markdown, now I hava disabled Jetpack.

Has anyone else had any trouble getting this to play nicely with Jetpack? I’d like to use it for my comments, but as soon as I turn Jetpack on, the help bar disappears. I’ve been pretty thorough about checking this; I set my theme to Twenty Twelve, and turned off all my plugins, then turned them back on. Everything seems to be kosher until Jetpack kicks in. I’ve done it the other way around, too: kept all the plugins on except for Jetpack. It seems to be the only one that causes trouble. That makes sense, I suppose, but it is frustrating. Any workaround, or something that I’m doing wrong?
