Joost, I hate to tell you but the strip category base is still not right even in the dev version.
It seemed to be holding its setting yesterday, but after a handful of new posts it's gone again. Re-saving the settings still works so I'd advise anyone to re-save their category base settings after they do anything on site until you can get a handle on this.
I have the same problem. I just wanted to add that when activating strip category base, the author url also stopps working. They start to redirect to the homepage - but my setting is to keep the author pages.
Tried the development version ( imported settings ) but the categories does not work . Neither does the tag / category sitemaps.
Not sure if anything else is broken ..
Same issue. Any category links displaying as 404 errors, however individual posts showing at http://www.dentalholiday.co.uk
Have install the .dev version, but didn't resolve this issue...
I tried the development version, I tried to go back a few versions, tried removing the plugin and the problem persists?! How can I remove it completely!?
that made it for mue:
Go to SEO => Permalinks (no change needed) and submit the form. it resolve the issue.
but, i fa change any thing from admin part, such as posting new post, i am started getting this error. then i will submit the Permalinks page, then it resolves the error.
WordPress SEO 1.2.5 in use and Categories return an error 404 with WP 3.4.1, no caching plug-in is installed, genesis framework and generate theme installed, all posts, pages, tags do work though, any safe fixes yet?

I turn it off the Categories work, I turn it on and the plug-in breaks categories after the WordPress update 3.4.1
This plugin failed to break my installation of WordPress ... Does anyone know any way to remove it completely!? I will not expect a response from Yoast ...

Thanks Ismail. Works well. This bug cost me a lot. Traffic to my site dropped to about 1/3, revenues maybe less, and Google search impressions dropped from about 300,000 per day to just 12,000 yesterday. Hopefully it will recover soon.
I advise everyone to use this plugin while you are waiting for a fix and go check your site on Google Webmaster Tools.
I have to add that I have the same issue. I tried switching to the standart theme, disabling all the plugins and it did not help.

I'm not from Holland or know how the system works there on vacation ... I like many am waiting for a response to you the case of an absence the author could have communicated to us all ... I contacted the site Yoast, but until now been ignored. Unfortunately I have no time to analyze the code ... at least if it was documented I could try to find the problem ...
As I can not even disable the plugin I'm going back all my environment in a second place and will not install this plugin until this thread is resolved ... Particularly I'm looking at some premium plugins to solve my problem ...
Same error here: wordpress 3.4.1, SEO plugin 1.2.5 no caching plugins and twenty eleven modified theme.
I also have the problem that the category sitemap isn't working. Anyone else who can confirm this?
After changing the SEO settings for the categorie, the permalinks do not work. But saving the Permalink settings in the Plug in page will correct this for me. As far as i see it will always fix the issue, as long is i do not forget to resave.
And i do use W3TC
The category sitemap problem is fixed but still have the problem with the category and permalinks though.
yep my sites are having the same issues, saying page not found with the strip category checked. I unchecked strip the category in the plugin and the category shows up in the domain string and the page is back. not my desired functionality but will wait for the fix. Love the plug in, hope to have the fix soon.
I have the same issue here. Strip category results in page not found. Unchecking 'strip category' brings the page back. I much prefer having the category tag stripped out of the url.
Like johnsgtslaughter above, I'll wait for the fix. I love the plugin aside from this issue. I'm sure it will be resolved.

Hi guys, I have the original problem and I thought it was also related to the fact I cannot access the Yoast feature on the posts page and that maybe there is something in the Yoast settings I have changed or is a new default since upgrading. I am using the Gazette theme and I only have one site with the problem I think. I haven't published the post because I can't add the SEO related information. Can't add categories or tags from within the post either. When I click on them nothing happens.
Clean instalation have this problem too... Category and tags generating a 404 error...
any suggestions Joost?

@ismail Man thanks a lot for sharing that. It works! Now I do not have to save each time and it should correct all the not found errors I am getting.
when a new category is created the bug comes out...
Only saving again the permalink settings fix it, but when a new category is created again...
Hi Guys, did anybody find a solution at all?
I noticed this wasn't working myself, the pages were 404ing and it was generally messing up my site. I have since added the /category/ back into my url structure and re submitted my sitemap to webmasters.
I am now getting 404 error notifications from webmasters. It, for some reason is still looking for the old categories that were stripped. They are now gone, but Google bot's still checking for them.
I would love a fix for this, or at least advice on the best course of action.

And for the people who missed the solution to this problem, I reminder them that the plugin "WP No Category Base - WPML compatible" does the same thing that the "strip category" in wordpress seo does.

@chriscole I recommend either installing the plugin above that @ismail suggested
check the "Strip category" option and resave. (You will have resave permalinks from the Yoast SEO plugin everytime you clear cache or add a new post/category/page etc)
