    I have installed the plugin successfully few weeks ago and its working fine for all sub-domains.

    I used this tutorial at http://www.binaryturf.com/run-multiple-sites-wordpress-30-separate-domains/ which is the same as you described.

    What I wanted to know is that; when I enable the “network active” button the plugin gets activated in all sub-domains but I have to go to each sub-domain and again set the settings for each plugin. Is it possible to have the same plugin settings in all sub-domains?

    That’s what I am confused about. What settings are you referring to? The only setting that would need to be set for each blog is the mapped domain.

    WordPress MU Domain Mapping is network activated in all domains. But I have to define same settings for other plugins in every subdomains.

    For example: I have network activated plugin “Simple Tags”. Now if I go to subdomain1.domain.com and subdomain2.domain.com I have to set “simple tags” settings for each subdomain. Is it possible if I set the settings of “simple tags” plugin for subdomain1.domain.com then the same settings for “simple tags” plugin is applied to subdomain2.domain.com. Is this possible?

    There are no per site settings in domain mapping. The settings page is in network admin and those settings apply to all sites in the network.

    Thanks, it looks like for each plugin I have to set its settings in each sub-domain.
