Yes, currently they are only accessible from the visual editor. But that was a good idea, and I’ll implement support for the HTML editor as well in the next update. I think I’ll be able to do that this weekend.

Right now I have all my notes in a Greasemonkey script called “Store notes for every website”, but I’d like to use something more specific. I like that your plugin makes frequently used text available right in the post template.
I just uploaded version 1.2, which should be available for download shortly.
It adds support for the HTML editor, by adding each defined snippet as a quicktag button in the editor. Let me know if there should be any problems with the new quicktag functionality in v1.2, but I think it should work as intended. I tested it quite a bit.
