I am no Alex Rabe, but I will give this a try.
Have you tried the “custom” Javascript Effect option? This allows you to specify the unique code required for that specific effect plugin to operate. I’m sure that if you could find out what special markup is required by that plugin to call itself on the image.
I hope this is pertinent and useful. If not, then I hope the plugin author finds this post soon.

There is a plugin called wp-prettyPhoto but it doesn’t do the job.
Writing rel=’wp-prettyPhoto[%GALLERY_NAME%]’ in the custom setting of the effect doesn’t do any effect.
I’ll try to install it as a standalone script and then add the rel=’prettyPhoto[%GALLERY_NAME%]’ to the custom effect field.
Btw, the gallery plugin only works in Shutter effect. Thickbox doesn’t on my site. It may be a problem with other installed plugin. I know that many .js’s in plugins can mess things up.

Use rel=”wp-prettyPhoto[%GALLERY_NAME%]” and it works. I just tried it for myself.
On my site it doesn’t work though. As I said earlier I think that a .js file it’s the problem.
