Unfortunately I cannot reproduce the problem. It is difficult to solve this kind of problem when the problem cannot be reproduce under my environment. So, if it is possible to debug the plugin under your environment, the problem may be solved. if you will trust me, please provide me your URL and a temporary admin account from the following contact form:

Currently you cannot delete files or directories from the media-file-manager plugin. Please delete files from the standard media manager of Wordpres, and delete directories by using FTP.

I get the same error and after a few tests i found out that it happens if the last child subfolder is empty.
If you put a file into the last child subfolder by using FTP and try again to access the subfolder by the media file manager it works properly.

Unfortunately I have not experienced the problem yet. Could you please do the following procedure?

    *Uninstall the media-file-manager plugin
*Download the debug version of media-file-manager plugin from http://tempspace.net/wp35/media-file-manager_test.zip
*Install the debug version of the plugin
*Go to the media file manager screen and do the problematic operation

What can you see by the above procedure? If you do not want to expose the output, could you please send the output via the following mailform?
    http://tempspace.net/plugins/?page_id=301

    Thanks.
