After installing and activating the license key, there doesn’t seem to be a way to select what directory to scan and all three presented options show the plugin installation directory. How do I select the root of the site?

If I am understanding you correctly I would have to say there is a bug that needs fixing. But I have not heard this from anyone else, nor am I able to recreate what you see on any of my installs.
