• I removed a couple of taxonomy terms (and used the “delete from DB” option) and now my navigation menu panel is borked. How can I fix this?

I should note that the menu included the terms in the navigation. I know that it broke because I removed parts of the menu and it can’t find them. The question is how do I get the menus back?

Well, I think that problem is with WP Menu. When you remove taxonomy you made with my plugin, that taxonomy is no longer registred, and WP Menu uses terms expecting that taxonomy is there, and it isn’t. There should be some sort of checkup in WP Menu to detect that, but I guess that there isn’t one. Try to add same taxonomy again, to see if the problem will be solved.

Yeah, before removing any term: post-tag, category, or taxonomy, make sure you take it off the menu first. I learned this the hard way.
