My plugin does it, but only in Pro edition. It can import terms for both hierarchical and non-hierarchical taxonomies.

I am running your plugin on a multisite WP 3.0.1, delivering content via multiple domains.
Can I install and use both versions in this one instance? (I have several domains/sites for which I could definitely use the pro functions, but for the majority I would use the basic features.)
You can install Pro version on all of them. Plugin is still GPL, so you are not domain/site limited in plugin use. And you can’t use both editions in the same time, Pro version will replace Lite.

I have a spreadsheet with 150 posts (non-profit organizations) in two taxonomies (towns and organizational focus).
After I’ve imported the taxonomies, do you have any recommendations about how I might associate those posts (in a custom post type) with the terms in each of those two taxonomies?
Sorry, I am not aware of any plugin that can do something like that.
Just found out that CSV importer now supports custom post types and taxonomies!
