Can you run a little test? In Sequential View, pick a hit with a blank R.Uri and click the score to take you to the Details page. In the first tab, the IP/User Agent tab, you should be able to see the raw R.Uri. If you could report back what that string is, and if all the blank ones are of the same type, etc.

There are two possibilities. Either I’ve overlooked something, in which case I don’t have enough information to know precisely what to look for, or you are still receiving requests for pages in the default format that spiders or people recorded before you switched your permalinks from the default format to the “month and name” format. Unfortunately, or not, ecSTATic can only parse one way or the other, default or custom, not both.
