I have a problem whereby links in my site are going to the wrong address. Turning off this plugin appears to cure the problem.
I'm running the latest version of the plugin and WordPress 3.4.1

Try flushing your permalink rewrite rules by visiting Settings > Permalinks and resaving the settings on that page

Turns out that this was a symptom not a cause. Deactivating the plugin was removing the problem so it appeared that the plugin was causing the problem - not so.

I'm also encountering the same problem. Flushing the permalinks does not help the issue. Only deactivating the plugin returns the site to normal operation.

I just discovered this same problem this evening. i am using latest WordPress, with 0.7.2 plugin. I had to set default permalinks, deactivate all plugins, and delete htaccess.

I set permalink back to what I want, then one by one activated the plugins. Once I turned on Custom Post Type UI the permalinks stopped working again (strangely only on the fist level, nested permalinks still worked), and I have to repeat the whole process to get them back (wouldn't work by just turning to default, then back to custom).

Any ideas? I had read a tidbit that maybe a flush had been removed from the plugin in 0.5.2?
