Is there a difference? Is there a FAQ on this? I'm confused... does PHP.INI conflict with .htaccess?

Generally if your hosting uses a php.ini then any php information setting that was in a .htaccess should go in the ini file

But regular .htaccess things like rewrite rules are fine.

If you are worried then when you upload your files (the .ini / .htaccess) keep your ftp client open. If you then see a 500 Error in the browser or any other problem you can simply delete the files.

The best people to speak to though are your hosts to check for specifics.
