Permalinks Rewrite Causing Main Site to 404 (4 posts)

I installed wordpress as a sub section of the main site. The main site is using a different cms, server info is what it should be, Linux, Apache etc

Here is the problem, When I went and changed the permalinks to the custom option the bottom of the page said I could not do that automatically through permalinks. I would need to manually add the rewrite.

I did that and the permalinks worked, except in then made all the content on the main site go 404

Anyone know why this is and what I should do to fix it. I have been googling this stuff for the last 4 hours and am coming up short when it comes to explaining why the rewrite is causing the main site to go down

Is the "main" (not WP) site in the same directory as WordPress? I could definitely see that causing problems...

No the main portion of the site is not on wordpress and this doesnt cause a problem. I do not like my main portion of my sites using wordpress. The wordpress is an extended part of the site which is going to be used for blogging and news. The wordpress has been set up like this

http://www.mysite.com/news/ with the wordpress installed in the news directory. I have done this multiple times before including installing 4 different wordpress's on one site to allow for translations and never experienced this problem before.

When the permalinks use the standard url there is no problem to teh main site or the wordpress other than the bad url. Once I implement the custom structure allowing me to use the category/ post name / and ID thats when everything messes up. The url's are rewritten but the rewrite is affecting the other pages which are not using wordpress

I'm probably still confused, so bear with me.

When you change the Permalinks which .htaccess file is changed?

What are the site and blog URLs set to for your WordPress install?
