permalinks option remove index.php/ from all (5 posts)

Hi. In my wordpress admin panel > Options > Customize Permalink Structure, it displays the following:

    Common options:

    Date and name based
    » http://domain.com/index.php/2007/03/10/sample-post/

It used to be fine without the index.php/ in those options before I "cleaned up" the frontpage extensions.. which apparently also flushed out the .htaccess files. So now it has that thing in there, and it still kind of works, but now I have to modify it manually instead of it being automatic. Is there any way to fix this problem? Thanks in advance.

Does anyone know now or is able to direct me to something useful?

I've searched through the forums and on google, but nothing seems to work. (to get rid of those index.php)

The permalinks do work, but I have to do it manually, even after .htaccess chmod to 777. But the code is not displayed even though wordpress does not write it in itself.

Please help. This is frustrating. :[

My host have tried countless methods and nothing seems to work. Has anyone else faced the same problem?
