    Hard to say, and I wish I had a better answer for you here. The flushing of the permalinks should have been enough for you.

    We won’t be able to control anywhere where you have hardcoded URLs, but I feel you’re already aware of that with the Search/Replace being run.

    Just as an off chance of success, perhaps re-save the post type settings, for CPTUI settings.

    We did, thanks. It was probably nothing to do with CPTUI. The site was built by someone else, and they fixed it. Not sure how. My guess is that there were some hardcoded URLs in templates.
