I think you are the second person to mention that No Category Base breaks WP Glossary.

There should not be any need to wp-glossary plugin to edit .htaccess files. If you are having .htaccess file problems then they lie outside the boundaries of this plugin.

Any permalink issues should be resolved by saving them in the usual admin place (as noted above).
This is not problem with htaccess. But I try to find a solution for it to work ..
I do not despair for the next update ..
