I have a similar problem. By room requires a 50% deposit, on the settings page I enabled the paypal payment method, but it does not appear on the booking page the payment method.

Can you share your site URL? Do you have the same problem using the default WP theme?
Also, you need to set the booking method to “instant” in Hotelier > Settings > Rooms & Reservations > Booking mode.
