Can I ask for some context and an example about the scenario you’re talking about here, please?
In general, if a customer pays via Apple Pay, the address given there will be used to calculate the shipping as if it is a normal checkout process.
Do you mean that an address given in the standard checkout will be offered shipping but if the customer uses the same address via Apple Pay, they won’t be offered any shipping options?

At this point, we can only assume the issue is related to another plugin or theme conflict. Try switching back to a default theme like Twenty Twenty and disabling all plugins except for WooCommerce and Stripe to see if this resolves the issue. Here is a link that better outlines that process:

If this fixes the issue, then re-enable each plugin one at a time, then the theme, until you find the one that’s causing the conflict. We’ll close this thread for now but feel free to open a new one if you still have troubles after conflict testing.
