Did you set a package type in the edit product page? That would over ride the listing profile as explained here: https://docs.wplab.com/article/180-listing-profile-vs-edit-product-page-ebay
If not, and you are using shipping policies check to see if you set a package type in the shipping policy on eBay.
If you did, edit that, refresh your account details on the accounts page of WP-Lister, and revise the listings.

Shipping options are set for Package in WP-Lister. But on ebay, it shows Letter.
Woocommerce shipping options are set for “use profile setting”.
The shipping policies on ebay do not she anything indicating letter shipping.
I also noticed that ebay is showing the handling time of 3 business days instead of the 5 that I have assigned in wp-lister.

The shipping policy will always over ride any manual settings you set in the listing profile of WP-Lister. That is why you are seeing 3 days handling instead of 5, because you have the handling time set to 3 in the policy on eBay.
As for the letter issue, I cannot say much without a log or some further information.
The only thing I can say is if it is blank in the edit product page, and filled in in the listing profile, the listing profile settings should be used.
