It creates some time issue in digest sending. When I set the time 5am it sends at 10am according to my country time.
When i set 3am it sends at 5am.

The time setting is UTC, that should be stated on the settings page unless you are using an inaccurate translation file. You will need to correct for the time difference between your local time and UTC when applying your settings.
Also, bear in mind that the digest emails relies on the WordPress pseudo-cron API which requires site activity to work. So if you site has low traffic levels at these times then the task will be delayed.
This can be over come by setting a local cron task to call the wp-cron.php page, there are plenty of google results that will tell you how to set this up.

I think it should be midnight then if you want the emails generated at about 5am in your local time.

My site is in working condition and have good traffic. I have set it to 12AM. Now I will check tomorrow that I delivers digest at 5AM morning or not and will inform you.
