The biggest issue I’m having is I’m unable to get the main menu transparent. When I apply a background, or add color to the background I’m left with square white boxes around the navigation buttons.

Hi WenZar,
First make sure you are using a Child Theme or a custom CSS plugin to override the theme styles (so any changes you make are preserved through any future theme updates). Then, add this bit of CSS to change the background color to none, and hide the border for the navigation items:
#header #navigation ul.nav > li a{
background:none;
border-color:transparent;
}
