When you say you cant configure Wordfence to protect your site, what do you mean by that? Are you getting any sort of errors? What problems are you seeing?
If your subdomain is pointed to a directory within your main site directory like this:
/pubic_html/main_site
/public_html/main_site/sub-domain
or:
/public_html/sub-domain
And you have “Scan files outside your WordPress installation” option enabled, then Wordfence scan will include files of your subdomain, however, I suggest that every WordPress installation should have its own Wordfence installation so you can control other plugin options specifically for each site, like (Brute Force protection, email alerts, scan options, etc..).

Thanks for your response. I’ll try to explain here better.
First of all, I don’t get any errors which is good. For your second question, I created a “domain pointer” for my new subdomain on my host. My network is using 1 wordpress installation but I have different themes (1 for main site and 1 for subdomain).
On my main site, I had wordpress and one Theme installed. Wordfence was also installed and configured. Then I needed to create a subdomain “shop.site.com”.
In order to do that, I followed the steps suggested by wordpress to create my subdomain as explained here:

I deactivated all my plugins and followed the steps, My network was all set and I began activating plugins. Suddenly I understood that I don’t see “wordfence” menu anywhere as I did before. Briefly, the admin area has nothing referring to Wordfence.
I can’t get reports, I can’t ban any IPs, I can’t see the attacks on my site or any other option.
It would be more specific if I could upload my screenshots but I tried my best to tell you my problem.

Just after I replied to you, I updated wordfence plugin and my issue resolved!
