    Hi. The multisite instructions here:

    http://codex.wordpress.org/Migrating_Multiple_Blogs_into_WordPress_3.0_Multisite

Suggest that I need to install WP on one domain, and then setup the rest as subdomains.

This is NOT what I want.

I have a root account on WHM, and all my separate domains setup as accounts with their own Cpanel, their own domain, their own user IDs, and all other settings as usual.

In this scenario, where do I install WordPress? In the root folder of which domain?

    Thanks!

Also, will each “site” setup have different themes, different users, different “Roles” for the user IDs, etc?

You do not use multsite in that scenario.

Multisite is ONE WordPress install in ONE hosting account.
