I am sorry about the issue you are experiencing and I am happy to assist you with this.
In Performance>Browser Cache there is an option in the General sub-box “Prevent caching of objects after settings change” When this option is selected and whenever settings are changed, a new query string will be generated and appended to objects allowing the new policy to be applied.
SO when you make changes to your JS or CSS file you just need to click on the “Update media query string” button in Performance>Minify. This will ensure that existing file modifications are visible to visitors with a primed cache.
