    I recently updated to 3.3.1 and now the Menu Navigation and Menu Custom Link boxes don’t appear on any themes. What can I do?

  • Have you tried:

    – deactivating all plugins to see if this resolves the problem. If this works, re-activate the plugins one by one until you find the problematic plugin(s).

    – switching to the Twenty Eleven theme to rule out any theme-specific problems.

    resetting the plugins folder by FTP or PhpMyAdmin. Sometimes, an apparently inactive plugin can still cause problems.

    – re-uploading the wp-admin and wp-includes folders from a fresh download of WordPress.

    Are you talking about frontend or Backend? If frontend then after changing a theme, you should be sure that whether
    1. If the theme supports Custom Menu
    2. If the Menus are assigned to the correct menu location or not.

    If it is Backend, then try to click on Top Right “Screen Options” to see if the “Theme Location” and “Custom Link” are checked or not.
