Ok, so if I read you right it IS showing up in your network sites list.
If it’s there, that means it’s not really deleted but “deactivated”
When sites are deactivated, they show up as “deleted” and are highlighted red. All you should have to do is click on “activate” in your network site list and it should come back up.
Because this was caused by an upgrade this may or may not apply to you, but that is the “normal” behavior I have observed. Why that particular list calls a deactivated site “deleted” is beyond me.

but this is the main site. there is not deactivate option for the main site. at least for what I can see…
I can see this option for all the other sites but not for the main site.

Ok here the solution.
In the network site list, under the primary site I clicked Edit.
I unchecked the “Public” button and saved
so the primary site came back and the deleted status disappeared.
I checked the public button again and all was ok.
Not sure what the public button is… but I think that modifying something and saving it, the deleted status disappeared…
