    @aberbenni consider that who uses NGINX is used to manage the directory protection on his own, and that the problem raises only if NGINX is used as main web service (if it is used only as reverse Proxy the .htaccess should work).

    But you are right, I will try to make some checks to proper alert users.

    Thanks @shark986 I think that an alert should work so users can take countermeasures.
    NGINX + php-fpm is a common setup nowadays.
    I found the same kind of alert installing https://wordpress.org/plugins/easy-digital-downloads/.
