Log, Media Cleaner: Attempted to delete a directory instead of a file

In fact, I am not sure why this happens. I actually have set many safeguards everywhere in the plugin to avoid disasters, and this is actually one of them.

The only reason I see why it could happen logically is that… all the files were deleted, and your uploads directory is actually empty. In that case, indeed, the plugin would try to delete the empty directory.
