Check the maximum links on page setting. perhaps you have too many links?
What this has to do with a anything ? I have 3 in any case.
The social links (bookmarks) are a plugin. Not in the post body.
Also everything works great with your older version.
I wished i was a technical guy so i could this debug more, but i can’t.
If you have the time, install for example this

and see it for yourself.
And i installed other 8 plugins for sharing and none works. I mean it is not just plugin conflict but a general conflict.

Maybe this is of some help.
When i enable debug in config.php, and i have enabled some social share plugin, visiting a blog post i see no errors but no links from SEO Smart LInks also.
When i disable the social share plugin, your plugin seems to work, but i see notices like
Notice: Undefined index: Target test in /home/wp-content/plugins/seo-automatic-links/seo-links.php on line 400
So that means that in the first case (both enabled) your plugin doesn’t seem to work correctly, and so there are NO php notices from it.

There seems to be an error for each keyword

Ok, found the problem. It is not a plugin conflict but something else.
It is actually the “Maximum Total Links on page”. But for some reason it needs to be set to 20 (instead of 10 that worked in version 2x).
Not sure why i must set 20 links per page, since my posts have 5 links tops. i had that set to 10 and then to 15 and didn’t work.
Maybe i miss something in understanding how this plugin works.
Debuging this even more, it seems that version 3 counts as links the whole page and no just the Post/article area. Different from version 2.
So Related posts (plugin) links are counted and also bookmarking plugin count (for some reason) as page links.
All in all, maybe this is actually a bug.
