Unfortunately this is not an issue related to z-indexes. It is caused by the wmode parameter of the youtube video. What wmode is, is explained in http://stackoverflow.com/questions/6402262/wmode-what-does-it-mean-in-browsers-rendering-behavior

The way to fix it is depended on how you or or plugin embeds the youtube video. If you use the iframe api, pass ?wmode=transparent. As far as I’m aware cross-domain restriction prevent this plugin to change the wmode parameter, so the plugin embedding the youtube video should do it.

Please let me know how you embed youtube videos at your blog so I can research if and how to fix this issues with flash and other embeddable content not being overlayed.
