Could you try to install and activate this small plugin, by going to Plugins > Add New > Upload in your dashboard:

Once you’ve activated the plugin, try to relaunch the indexation (you’ll find the reindex button by clicking on the “Debug” link at the bottom of the Jetpack menu in your dashboard).
If the Related Posts start appearing, you can deactivate and delete this small plugin.

I found that some posts have related posts, like:
http://www.r-bloggers.com/in-depth-introduction-to-machine-learning-in-15-hours-of-expert-videos/
While most others do not have them. Just one example:
http://www.r-bloggers.com/scatterplots/

I have the same issue. Related posts now show up on some posts but not all after installing the small plugin mentioned above and pressing Debug. My site is http://www.akadesign.ca.

I see Related Posts at the bottom of both of these posts now. Reindexation takes a little while, so that’s most likely why there were no posts there before.

I see other posts without related posts, while the debug states that the scanning is complete. Do you think there might be another problem? (and if so – how to check it)

If the indexation is complete you should see Related Posts everywhere.
If you still experience issues, could you give me an example of a post where you don’t see any related posts?

It seems that there are Related Posts associated to each one of these posts, but there is no hook for the posts to be displayed.
Could you try to flush your site’s cache in your WP Super Cache settings to make sure each page includes the container where Related Posts are hooked and displayed?

I still see no hook for the posts to be displayed. Could you try to switch to one of the default themes, like Twenty Thirteen, for a few minutes, and let me know if the Related Posts start appearing?
