Jetpack Markdown escapes characters

When using the markdown code for code blocks

<!-- code her -->
outputs
& l t ; !-- code here --& g t ; (without the spaces)

But, when I wrap it with [php] [/php], remove that and add the markdown back it does work as it supposed to..
