Can you please try switching your theme to one of the recent defaults? (For example, Twenty Fourteen or Twenty Fifteen.) After that, check to see if the box is still too large.
If it’s back to normal size, then that’ll be an indication that it’s being caused by something in your current theme’s CSS.

Fixed by modifying plugins/jetpack/modules/comments/comments.php <- iframe height to 60px from <?php echo $height; ?>px; 🙂 It was not css in my theme.
Did you try disabling all plugins except Jetpack and then switching to a default theme? Sometimes other plugins can cause conflicts to occur.
Also, I would recommend against changing the value in the core Jetpack code like that, since it will just be overwritten the next time you update Jetpack itself.
