Plugin Support answers on this short query clearly suggest that only links inside the page content meta box count toward Yoast SEO’s Internal Links quota.

I’d like some more elaboration here. Wouldn’t search engines be able to read the details and internal links of the product up-sells and cross-sells if they’re available on the page?

By default, the content analysis of Yoast SEO for WordPress plugin will only analyze content which can be found inside the default WordPress content editor area. Links in other areas such as breadcrumbs, menus, header, footer, widgets or other content theme boxes are not getting counted. If you do not have any link to that page from the content area of other posts and pages, but you have other internal links on your website pointing to that page as you have mentioned (i.e. breadcrumbs, menus, header, footer, etc.), then it is safe to ignore that warning.
