My recommendation is to use our WooCommerce email designer extension
Otherwise there’s a code snippet in the FAQ section to disable the template for specific emails. I’ve just extended this code snipped with an example: https://codemiq.com/en/support/wp-html-mail-documentation/#how-to-disable-the-template-for-some-emails

Just send me something all your WooCommerce emails have in common.
It could be a word in subject, email header, email footer. In the example code I linked above I assume all WooCommerce emails contain the word “foo” in subject but I can provide a different example.
