Inserting jQuery into WordPress

Hello,

I’m very new to jQuery so I have a very basic question to ask. Let’s say I wanted to insert this jQuery Menu with Fadein and Fadeout effect into wordpress. I understand where to input the html and css codes, but where oh where do I insert the jQuery code? Do I insert it into a php file or do I need to make a new file?
