Such things are not allowed in themes hosted on WordPress.org, so what do you mean, which option in customizing area is not active? Maybe you have found a bug or it is a glitch?

Some of the header features and second menu placements for example.
I just checked and none of the options are blocked.
Indeed there are informations that more variants for particular options are available in Pro version. However, it is just information not “included and inactive Pro features”.
I think I understand why you feel like it is “heavy advert”. Theme header is a place where most of the theme power is focused, so this is where we can add most of the features in the Pro version.
Anyway, without the Pro version, Free version wouldn’t exist or live much longer.
