We have tested the plugin with the built in Stripe and Paypal payment gateways that are included with WooCommerce. It sounds like the Mercado Pago Payment plugin is not compatible.
We will try setting this up in our development environment to see if there is anything that can be done from within our plugin to make it work.
You mentioned that you tested with another payment method, can you let me know which payment gateway plugin that was? We want to ensure compatibility with as many other plugins as possible.

We have a similar behavior to that described by @abisewski.
We use Mercado Pago payment gateway. After apply gift card the checkout form show the amount with correctly disscount, but when users are redirect to payment page of Mercado Pago platform the amount show total of purcharse without discount.
Do you have a rough estimate to fix this issue?
We are working on integration with the Mercado Pago payment gateway plugin. I will update this thread once the integration has been released.

Currently the gift card plugin is not compatible with the Mercado Pago plugin however we are working on an integration for that and will resolve this thread when it is available.
