    I have installed multi-site successful. Here is my situation.
    I’m configured with wildcard dns, using sub-domains, and my new sites are being created.

    Issue:
    1. When I go to my FTP or even my CPANEL, to locate the specific subdomain installation folder, it is not there.

    So, my new subdomains are essentially different sites. Then how do I customize, edit the theme, or change things if I am not able to edit via the FTP on a specific sites subdomain or sub-directory?

    It seems as though you I can have two different themes. However, if you upload a new theme to your network and add it to your sub-domain, you are not able to customize it.

    Can someone please advise.

    Also, to clarify:

    If I have Site1.mydomain.com – Site2.mydomain.com – Site3.mydomain.com

    All using THEME1-Orange

    My goal would be to have:

    Site1.mydomain.com Site2.mydomain.com Site3.mydomain.com
    THEME1-ORANGE THEME1-BLUE THEME1-GREEN

    Basically, have the same THEME, but have the ability to change the design of the theme on the other sub-domain or sub-directory sites.

    the sites are virtual. One copy of the theme is shared by all sites. You will never find a folder on the server that has your second site info in it (aside from media uploads).

    in a network, theme works exactly the same as they do on wordpress.COM.

    If your chosen theme does not have theme options in the backend to change things like colors, use the custom css plugin:

    http://wordpress.org/extend/plugins/safecss/

    It’s exactly the same as they have at wordpress.COM. Now you can make css-only changes in the admin area of each site, while using one copy of your theme.

    I am using StudioPress themes – specifically utilizing Church 3.0 & Church Child 1.1 themes.

    I just learned about the: Genesis Style Select. However, I am getting a fatal error:

    Fatal error: Cannot redeclare ntg_theme_settings_style_box() (previously declared in /home/****/public_html/com-webpackage.com/wp-content/plugins/genesis-style-select/plugin.php:47) in /home/****/public_html/com-webpackage.com/wp-content/themes/church/lib/style.php on line 38

    Not sure how to fix this.

    So, your saying to use Plugin: Safecss to be able to change the design? I’m talking using the base theme: Church 3.0/4.0 or Church Child Theme 1.1 to be able to customize Header, Background, colors, etc.

    Is SafeCSS plugin the right way to go?

    Genesis Style Select should only be used with child theme. Not the original stand-alone themes. It works very similar to the safecss plugin. Just that one is more generic.

    So…. try it?
