Have you tried:
– deactivating all plugins to see if this resolves the problem. If this works, re-activate the plugins one by one until you find the problematic plugin(s).
– switching to the default theme to rule out any theme-specific problems.
– resetting the plugins folder by FTP or PhpMyAdmin. Sometimes, an apparently inactive plugin can still cause problems.
Why are you using an old copy of WordPress? Were you aware that your site is currently running a very real risk of being hacked. You need to upgrade WordPress asap.
OK So, I have updated to the current version of WordPress.
I deactivated all plug-ins. The problem persists.
I reset the plugins folder by FTP. The problem persists.
I also switched to the default theme. The problem still persists.
Does anyone have another idea for why my home page is displaying all of my web site and how I can fix it?

Have you tried disabling caching?
Can we see the site using the default Twenty Twelve theme with all plugins deactivated?
I tried disabling caching. Thanks Rajesh. That didn’t seem to help.
The site is now up on Twenty Twelve theme all plugins deactivated. It looks a mess. tonywatson.org
Re-upload a fresh, unpacked, copy of the Twenty Twelve folder to wp-content/themes using FTP or whatever file management application your host provides.

Can you do the following.
1) Login as WordPress admin
2) Go here: http://tonywatson.org/wp-admin/options-reading.php
3) http://screencast.com/t/bxB3bVcnmW
4) “Save Changes”
5) Check the home page.
OK Newly installed, unpacked and activated Twenty Twelve. Still no plugins.
Do you have a recent database backup?
@twflute
Are you going to try my suggestion?
Thank you Rajesh. It worked!
You’re welcome. Glad I could be of help.
Cheers!
Thanks to both of you for your help. I learned a bit from this process.
