FTP structure Q

Hi all,
Newbie here…groan, sorry!
My attempt to self learn setting up a website for my beloved was progressing ok till I went to do an auto update to 3.5. Toasted it, & after manually d/l the update my ftp structure looks duplicated & can’t restore the backup files.
Can’t seem to u/l the screenshothere? It shows the dir structure b4 I played around manually on the left, but i cannot get the site up to where it was previous.
Wading thru all the info here…slowly.

Any help much appreciated.
