Free version of plugin do not have option to do it, but in paid it will also work incorrect, because plugin will use it as single filter.
There is no difference for plugin
Both of those variants will work same
Main cat ( Filter 1 )
-sub
-sub
-sub
Main cat2 ( Filter 2 )
-sub2
-sub2
-sub2
and
Main cat ( Filter 1 )
-sub
-sub
-sub
-sub2
-sub2
-sub2

Oleg

Hello,
With paid version you can filters with subcategories of the needed category.

Before bying the pro version, just to understand. Now in free version you can filter products by different attributes but only by one product category, but in pro version you can also filter with multiple categories or subcategories?

Hello,
You can display it as multiple filters, but it will work same as single filter.
If you need to use different subcategories as separate filters on same page, then no, you cannot do it, because it will work same as single filter.
Plugin recognize taxonomy name, not filters. If you have two filters on page for product_cat, then it is single filter.

Oleg
