It might as well be a coincidence that your site ran out of memory at this point. Especially since the file in question does nothing in relation to permalinks, really.
Nevertheless, we try to see if we can introduce some kind of warning for sites with insufficient memory allocated. You can follow https://github.com/ampproject/amp-wp/issues/1914 for progress if you like.
In the meantime, please consider increasing memory allocated to PHP as per the documentation at https://codex.wordpress.org/Editing_wp-config.php#Increasing_memory_allocated_to_PHP. If in doubt, please contact your web host to make sure your site can use at least 96MB or so.
I don’t think that the AMP plugin does anything particularly heavy when flushing permalinks, so I’m curious why the memory is exhausted then.
I do have fatal error message and cannot access to my wordpress blog anymore.

I am currently updating a backup from yesterday, but when uploading the backup files the warning and fatal error destroyed my complete page.
Is there anybody who can help me to fix it?
