  • The file scanner used in the core integrity checks panel only scans three directories: wp-admin, wp-includes, and the document root; it should not read any other folder unless the SVN directory is inside of the location previously mentioned.

    Please refer to this commit 1274963 [1], after this change the plugin will allows you to mark a file or directory as fixed and it will ignored in future scans. This modification is still in the development branch so you will have to wait until the release of the next version of the plugin, or you can simply grab the development archive from here [2] and install it manually; let me know if it works for you.
