I tried duplicating the problem after the first order, with a credit card and could not replicate it. Since then, I have gotten orders without an issue. But then 2 more customers with duplicate orders came through. She removed some items and tried again, and received the same message. From that, I see that the PHP Time Limit is at a rather low 30. Could you please check with your host about increasing that, perhaps to 300? * Can you also please clarify for us, were all orders (original and duplicate) marked as paid?
