The shortcodes generated by WPBakery and all other page builders is probably always going to be printed by page-to-PDF plugins. I can’t speak for this plugin developer, but I’d say it’s probably not compatible.
On the other hand, maybe the developer could look at a way to essentially ignore anything in square brackets in the PDF rip. That’s all that’s needed, I think.

I’ve followed the instructions on this thread to remove all VC shortcodes and tags from the PDF output. I’ve asked the plugin developer to merge the edits into a release, so hopefully this will fix a lot of issues for people:
